Mandrish Tripathi coerced the schoolgirl to drink alcohol when she was taking public transport on Sunday to meet a Facebook friend in Ludhiana in Punjab, India, police say.
Indian media reports that later on, it's alleged he and two other Army men - referred to as jawans, or a rank below commissioned officer - who have yet to be apprehended - gangraped the girl.
She was reported to have been rescued by the Railway Protection Force and Government Railway Police on Monday.
Although her parents had forbidden her from making the trip, she left without telling them, and once on the train apparently sat in a compartment reserved for Army.
The teen says that she was forced to drink by Tripathi before being raped six times when she went to use the toilet.
When she was found unconscious at Madhupur in Jharkhand, social workers went to her aid and she allegedly identified her attackers from CCTV footage from the train.
Tripathi has been remanded in police custody for seven days and charged.
Last week, one of the convicted rapists in India's highest-profile gang rape was released as the country's top court said it had no power to detain him amid protests from the public.
The man, who was 17 at the time of the crime, received the maximum punishment of three years from India's Juvenile Justice Board for the 2012 gang rape of a woman on a bus in New Delhi.
The Supreme Court had been considering a petition from the Delhi Commission For Women to extend the sentence but was rejected by the court.
The attack attracted international focus on the treatment of women in India and the sentence handed to the then teenager sparked protest over the severity of the punishment.
The attack saw 23-year-old Jyoti Singh repeatedly raped by the teenager and five adults who beat her with a metal bar before later dumping her on a road.
Miss Singh died two weeks after the attack.
